I have set a sticky header option but when it scrolls, it jumps up on the initial scroll, pops the header to fixed position and hides part of the content behind the header. Is there a way to set the margins ‘after’ initial scroll so content is viewable?

No, this option is not not available.

Please deactivate the Sticky Header option from Theme Options -> Basic Settings

This isn’t a solution as the client wants the sticky header on scrolling! Can you point me to the JS file that controls the sticky header?

It is not possible to set the margin after the scroll. It’s the default functionality of sticky header option.
